My Guarantor has shared ownership of her property (part buy part rent) through a government scheme, she does have a mortgage, but will this affect the application?

Thats great you have found somebody. As long as we can see her name on the land registry or on the title deeds and she meets the other criteria of being a guarantor then it shouldn't be a problem.
I suggest that when you upload your application form, upload a copy of the title deeds just in case her name is not showing on the land registry system. Will help speed things up for you.
